fix: File discovery and DuckDB executor protocol handling master

- Fix files() method in FileBasedRepository to use dataset.path directly instead of _get_path() which can reconstruct wrong path from metadata - Add TODO for checking same issue in LexisRepository (remote datasets) - Fix fs.protocol tuple handling in DuckDB executors (protocol can be tuple like ('file', 'local') instead of string) - Add --files/-f flag to local ls and remote ls commands for listing files matching a glob pattern - Update documentation with --files examples - Replace deprecated lrz:latest with lexis:latest in docs
